Repairing hatch seal on a Rabbit

So, I got a little overzealous about fixing the slow leak in my hatch, and ripped the whole seal off. Seems the previous owner used cloth tape and some kind of silicone caulk - the whole seal was gunked up with the stuff. Any recommendations for cleaning and replacement so it won't leak anymore? Also, what about water on the floorboards? I live in Oregon, and our winters are pretty much solid rain. What do I need to seal off in order to make the interior dry?

i would just replace it they're fairly common in the yard
