One thing I'm going to add, if you're going to bring it to a shop to have them take a look at the transmission, they probably won't. Most places will just replace it if it's having trouble.
A few transmission specialist shops will look at VW transmissions. It's really hard to come by.
Another note, if they suggest changing the transmission fluid, be very careful. Alot of these places use a pressurized system to change out the fluid and this can be very damaging to the mk3 tranny. Only agree if they are going to drop the pan, change the filter, and refill with the OEM fluid.
Don't use off the shelf generic ATF. They'll even try to do that at some places, but do not allow it.
To answer your last question, I'm not sure on the amount of work required, but it's pretty substantial unless you are comfortable with that kind of work. I think it's about $2000-$4000 to have it done in the shop (that's including the cost of the transmission)
