Default 1998 VW New Beetle Engine light coming on...

hi there,

recently i was having battery problems (i left my satellite radio on too many times and drained the battery). once it was jumped it would work fine but the battery would not stay charged. i replaced the battery and everything seemed fine. the next day i was driving and it felt like i was in the wrong gear. then the engine and battery light started coming on. i checked the connections to the battery and that light went off. now the engine light is still blinking and it eventually stalls out.
does this sound like an alternator propblem? i think the fuses are ok. someone said to check the fuel filter and spark plugs?
this is embarassing but unfortunately a wrench fell in when the battery was being changed. the person doing it said it would just fall out...could this be part of the problem?
also the drivers side window fell into the door (i have great luck..everything happens at once) and is stuck in place. i imagine the door panel has to come off to get it out?
any help is greatly appreciated...

After the battery goes dead a scan tool is used to relearn basic setting. Charging the battery should not make the light blink unless perhaps the key wqs on when charging. If the light is blinking you have a hard failure in the system. The codes need to be read and corresponding diagnostics for those codes performed. The wrench should not of been a problem unless the terninals were short by the wrench. The door panel has to be removed to fix the window.
